It will take you 4-5+ hours but you'll see a ton of the city, and just walking is probably the best free thing you can do in NYC. I suggest you check out the rooftop bar of the new Margaritaville Times Square, get a drink and enjoy the views. You could try to visit all of the Christmas markets around the city.

(This may be a general big city trait, but Japan took it to another level for me.) That's the reason why so many celebrities like to live in NYC. I would not stay anywhere near times square, including the rest of midtown, for NYE. You can probably get a good spot in LES or North Brooklyn. The best place to hang for NYE is a bar/club that has ticketed admission with drinks and/or dinner included. Avoiding moving around IS the best plan.
